I'm quiet aware that as a rule we contractors have to 'play the game', the flip side to this is that most agents want to have people on their books who place easily, and as a general rule I do. I DO have a reputation to consider and telling me just to move on is not going to fix it. Normally I'm quiet happy to take the agent abuse and so forth, but on this occasion someone has stepped well over the mark.

Im not sure why everyone is being so hard on the OP.
I would be seething if a former colleague unfairly slated me in a reference and sent bits of code out of context to make me look bad.
Most companies don't give references for precisely the reason that it leaves them exposed to legal troubles.
I would come down on former employer like a ton of bricks.Comment

He's throwing mud around stating he suspects it's one of two people but he doesn't know for certain which one it is.

It's the former employer (i.e. the company) who have crossed the line here by not giving a fair and balanced reference.
I would enquire with them, politely at first, and let them try to dig into what happened. If they do not respond satisfactorily, I would remind them of their legal obligations and consider your next steps.
It's likely they would then decline to issue references in future.
I do think you would have legal recourse against the former employer if they can't substantiate their complaints e.g.:
