Are you sure this was DV or even SC clearance? DV takes upwards of 6 months (12 isn't rare) and SC usually takes a couple of months minimum, for that matter DV and SC clearances are done by the DVA not the Ministries.
Of course there's nothing to stop the Ministry doing its own checks, being the MoJ a criminal records check could be done very quickly as would the BC.
If you've had the application rejected very quickly that tends to imply they can't verify your identity or you haven't declared something like a criminal record that they could turn up very fast.
Move on and look for a new contract as there's nowt you can do if your Clearance is rejected.Comment

Are they subject to Data Protection Act and therefore a subject acceess request (or whatever it's called)?
People now apply to MI5 (although it can be refused on national security grounds).Comment
