I have a feeling my accountant is a bit of a HMRC sympathiser and is going to cost me a lot of tax I could legally avoid. Are there ways one can ask HMRC to recalculate?

You can submit amended accounts after the fact if you find things that have been omitted or miscalculated, although it's obviously not going to look great on your record that you've done so.
You'd be better to find a new accountant if you don't trust him, do your own research so you can question him if you do decide to stay, or get another expert to review the accounts before they are signed off. -

As I keep saying, use an accountant by all means but always find out things for yourself too so you can keep a check. Some accountants are good but some are bloody awful and are reactive rather than proactive, they don't tell anything you unless you ask a question.
