Multiple invoices really shouldn't make a difference as long as you can prove its a single purchase. Had the exact same issue with Apple recently. No luck getting a single invoice out of them but I can live with it as I have proof that it was a single purchase (all invoices have the same order number). HMRC should be pragmatic about this if it was queried.
