Komodo edit is a pretty awesome 'IDE' - but Komodo IDE has all the debugging stuff as well (for a crazy amount of money). Very fast and responds as a native program should. Textmate is also brilliant but I found it lags after a while.

    Text Wrangler is awesome too.

For email - if you use GMAIL especially - use Sparrow mail! It's as fast as the native mail app, much neater and works with GMAIL's tagging system (Apple mail hates it). Also the search is way better if you're using GMAIL / Google Apps.

    Misc programs:

Alfred is really great as a spotlight replacement ... it's faster, lighter and has some great features.
Total Terminal opens terminal commands in a quake style window from the top of your screen which is a really neat way of jumping between the command world and GUI world without worrying about window positions or full-screening.

Chrome browser, Virus Barrier Plus, Neo Office (£10 a lot cheaper than MS Office), Open Office (free), Thunderbird and Gmail (for eMail), Crossover (open PC Apps without any MS Windows), Parallels 8 (install Windows/Linux/OS X Mountain Lion in virtual Machine window), TextMate (the very best text & html editor) Calibre (eBook creator), Nisus Writer Pro (for writing projects), PDF Toolbox & PDF Pen, SuperDuper! (for cloning & incremental backups), Toast (disc burning), Amadeus Lite (for audio file editing), Video Editor for Mac (for video conversion), iMovie & iDVD (video editing), BusyCal (like iCal but much better) and TweetBot (for Twitter).

        Soundstudio

Does anyone know of a Archive/ZIP until for the MAC that doesn't add the _MACOSX folder to new archives?

I haven't tried this one yet, but look at the "Create Clean Archive" Automator action which you can get here.
Behold the warranty -- the bold print giveth and the fine print taketh away.

Tested. I added it as a service. Highlight the folder you want in Finder then Finder -> Services -> Create Clean Archive, and the zip file will appear a second or two later.

Use unzip -l archive.zip to check the contents.

Just got my second Mac (i5 Mac Mini, SSD) to go with my MBP, few questions, if I have bought apps through App Store on one are they valid on the other? Or do I need two accounts etc, secondly what is the best way to RDP from the MBP to the Mini, I have seen various VNC clients with mixed responses, but a few people are speaking about the inbuilt screen sharing app, is it a case of as with everything OSX KISS? Last but not least I want to use the Mac Mini as an OSX Server, so I can VPN back in when I am away, is the inbuilt VPN acceptable so I can access Time Machine and NAS else where on my home LAN?

                  TIA

If you log into the App Store with your existing Apple account you should be able to download the apps again without paying for them.

Can't help with the other stuff I'm afraid.
