Usual bizarre and unrelated drivel being added by the self obsessed on here. Anyway, presuming OP is serious and has managed to build a business to this level of complexity with barely a clue about business process, I would advise you to employ a part-time book-keeper, there are tons of small businesses that do this. I would prefer this to faceless payroll co.
Lots of semi-retired or part-time people with the skills would do a few hours a week, deal with queries, check all the payments etc.
Alternatively, only employ contractors/temps and ‘outsource’ this element to agencies, also enables rapid expansion/contraction as business dictates.

Holiday pay is one area where we have struggled to keep up and employees have complained about mistakes.
your current issues with the payroll seem to stem from your unfamiliarity with the usage of the software. Surely, you must be able to give a call to the vendor (assuming they are still in business), asking to send someone for a detailed explanation/demo of the features of their product..You can hold the vendor rep with you, until you are reasonably confident with the usage of this product..Might have to pay for this though, depending on the terms of the license and support (if you have any).
