Don't stay anywhere in the Port Authority Area.
Stayed in a right hole there once.
I woke up in the middle of the night and found a bro trying to remove something from under my mattress.
Was only $50 a night though

Best hotel I stayed there was the Casablanca - now #2 on tripadvisor, was #1.
Location is 20m from Time Sq. Free wine at 7pm each evening. Great service.
If you stay away a lot, then The Club Quarters offers stay two nights, get one night free on the weekends (can be any location). I think I've still got a couple of nights worth of vouchers and they've some cracking locations.
Accomodation is great, not you're upmarket hotel but has a kitchenette, wifi etc. Worth considering.

Seconded, with conviction. Stayed in the Sofitel* a couple of years ago, and it was absolutely worth the extra money. One tip for picking a hotel in NY is to pick one that is on a street (rather than an avenue), as these are much quieter, and avoid the main streets like 42nd. The sofitel is on 44th, midway between 5th and 6th avenue, which is absolutely perfect.
The "db" restaurant nextdoor do the best burger in the world.
We stayed at a hotel on Park Ave for a couple of nights afterwards, which was much much worse. The avenues are very noisy with traffic 24/7.
*(Has the added excitement of being the hotel where Dominique Strauss Khan assaulted** a maid recently - in the $3000/night suite. This happened after we stayed there obviously).
