    Yes it does. You can create more than one folder pair. Which you can run all in one go.

    Infact its very powerful. You can sync the whole of a driver or "my computer" and select only the sub folders / locations that you want to sync.

    Anyone know of any good (free) backup software or file sync software that can be used with an external (USB) HDD?

    The s/w (Maxtor) that came with the drive is a bit pants.
