Can I assume that under the off-payroll (if I am deemed to be inside IR35) I cannot claim expenses any more or are these claimed at the end of the financial year and a tax rebate provided?

Only expenses that would be allowable if you were employee of a company, such as, professional memberships can be claimed against your salary payment.
As you have mentioned you will be able to put a claim in at the end of the tax year on your self-assessment tax return to claim back expenses paid personally in relation to your work at a temporary workplace. Explained further below:
Travel and subsistence are not allowable if IR35 caught.
Does that mean I can still claim for say:-
expenses incurred during the course of the contract (e.g. travel (except to and from place of work))
Insurances
Trade subscriptions/practising certificate and training courses
home office
mobile phone
advertising ?

None of those except for the first and that may well depend on your umbrella.
