For some reason the agency are not paying my first two weeks until the contract is over in 6 months. I have checked the contract and there's nothing in there stipulating this. Any recommendations as this has effected another 30 contractors on the same site?

Send an invoice for the amount owed. Highlight on it the due date, according to the contract terms (e.g. "Payment is due on or before XX-XXX-2009 in accordance with clause XX of the contract). If they don't pay it, then add on interest.
Look on payontime.co.uk for guidance - they are trying it on.
Name and shame. -

Maybe the contract says in small print that "the agency can, and will, at their sole discretion use the contractor as an interest free loan for as long as they like, by giving stupid reasons why they shouldn't be paid for the work that they have done".
If the contractor did not opt out, in writing, before being introduced to the client, then they MUST be paid by the agency for the work completed - whether the client is happy with it or not, or whether the agency have received the money from the client. (I know that the agency hasn't tried that line yet, but just in case they do!)Comment

As others have said, agency is pulling a fast one and if you accept it you are unlikely to ever get that money at end of contractComment
