Anyway, the message you are getting on start up is probably because the repair has confused the long file name associations.
So when it says "C:\program Files\microsoft", something is probably looking for "C:\program Files\microsoft office" or something similar. Its short name before the repair was probably "c:\progra~1\Micros~x" but is now "c:\progra~1\Micros~1". The startup entry is probably still referring to the old number.
Run msconfig and on the startup tab, disable anything that looks like it might be the one. Also look in All Programs>Start Up. Or even consider the registry - HKLM>Software>Microsoft>Windows>CurrentVersion>Run
