Have you tried using a guide, something like a piece of wood clamped down on whatever you're cutting to run the jigsaw against? Usually does the trick for me.

Having erected said shelves, I've just discovered that despite the use of the spirit level, they are all about half an inch lower on the right side compared with the left.

Ho fecking hum.

They are all parallel though

The clamping trick would have required some forethought...
