After much papertwork, credit checking etc I am starting a new contract at the start of October. There is a requirement to base at HQ for the first two weeks in Canary Wharf, so looking for any advice for accomodation, comfortable but not at outrageous prices.

Travelodge/Ibis nearby - commutable on Docklands - not the best - but reasonable
Can we assume you're not familiar with Canary Wharf (CW) /surrounding area ? There is an Ibis Motel - walking distance another Ibis Motel @ Citi Airport (near a Docklands Light Rail station)
If I were you - check on google maps for the Docklands Light Railway/Jubilee line stations - and motels near them - both of these are easy for commuting (when they work that is .... )
Suggest you check usual cheaper Travelodge/Ibis etc
You may want to find somewhere with near bars/restaurants - as living out of a Hotel/motel for 2 weeks - can be a bit soul destroying.
