There are several parts of the form that need to be completed, mainly the residency and foreign pages, and it can be very complicated.

Thanks for your responses. I have to also fill in details of foreign employment earnings and foreign tax deducted in order to claim relief as there is a double taxation treaty.
Which section do i enter these details? I guess foreign income is just for non- employment income. Do i enter them in employment section with amounts converted to GBP?

If you have filed a tax return for 2012/13 this should supersede the P800 you have received.
Speak to HMRC as advised above however I am sure they will ask you to bank the cheque as it is too difficult for them to cancel it.

For item (2), once the tax return has been filed with the HMRC you have until 31 Jan 2014 to pay any taxes due. The payment process is not integral with the submission of the personal tax return. Check out the payment options here, HM Revenue & Customs: How to pay Self Assessment/Capital Gains Tax

IANAA but I would say that you bank the cheque and separately do the self-assessment. Tick the boxes saying you don't want a PAYE code adjustment. If there is tax owed after doing the SA then you can be sure that Hector will find a way to let you know how much, how to pay, and by when.

Online Self-Assessment
I am doing online self-assessment for first time and have got a few basic questions:
1. I received a P800 summary and later a tax refund cheque. I have not deposited the cheque yet as I knew it was wrong and I may owe tax due to self-assessment. I am not sure about how to account for that refund. Should I fill the cheque amount in "Tax refunded or set-off" and now deposit the cheque in my bank as the final calculated tax due is already adding up that amount?
