Your tax code won't make a difference to NI, so don't worry about that side of things.
You're correct about the NI payment - you will need to calculate the gross £500 and deduct the employees NI from it to leave you the net you then pay yourself. The NI plus Er NI is then paid to HMRC from your company bank account.

I only use an accountant once a year now to help out with end of year returns and to be honest. I might have a bash at that myself.

You could always just email it to your accountant and ask them to change it - we get flooded with these each time HMRC process a P11D or tax return incorrectly.
It's also worth noting that HMRC don't send us copies anymore, so if you don't tell us we won't know

Double check NI calc
I'm in a fairly standard Ltd co set up as directory taking a small, £6,000 salary.
I arranged with HMRC to make PAYE/NIC declarations yearly.
My tax code is 645L based on a £16 deduction from £6475.
The £16 looks to correlate to the "books and publications" I claimed as an expense last year. I called HMRC to remove the £70 for phone and I've only now twigged what the £16 might be. Hmm note to self, check SATR more carefully next time or prepare it myself.
Anyway..I digress.
Do I have to pay £30.8 NI + £35.84 employers NI to HMRC in March from my Ltd's bank account and reduce the £500 a month salary I draw to £469.2?
